If kill circuit was permanently shorted in one, would it kill them both?

Only if you have the kill wires touching each other in the junction box on the port side.

Try disconnecting them.

They are either white or black/yellow

I disconnected the kill wires.  Now I have spark on cyls #3 and #4, but not on #1 and #2.  Module and coils on the way.

Long time since post, but just wanted to add that I did replace module and coils, and got spark back on all cylinders.  Engine ran again, but just as poorly as it did before I started messing with it.  Never used it all season, and this Feb got fed up and took it to a Mercury mechanic.  He had a very cool tool that I did not have, and it showed spark for all 4 cyls next to each other for easy comparison.  With this tool, it was very apparent that cyl #4 is firing twice as often as what the other 3 are.  Being a 2-stroke engine, I believe this relatively constant firing is messing up the intake charge in the crankcase and affecting the other cyls.  The Merc mech said its the 3-4 ign module, so we will see what happens now.

Multifire was a problem with those ign systems.

And the second ignition module did fix it once and for all.  Thanks for your time and input, as now we are making plans for time on the water, finally!  After I change the 15 old water pump.  They also told me that should be changed every 2-3 years.  Oops.
